The Moroccan team started aggressively, with Ghizlane Chebbak and Sanaa Mssoudy putting them ahead early.
Nigeria responded fiercely after halftime, with Esther Okoronkwo converting a penalty to ignite their rally.
Okoronkwo then assisted Folashade Ijamilusi, leveling the scoreline for the Falcons.
A late free-kick found Jennifer Echegini, who netted the decisive goal to seal the victory.
With this win, Nigeria has now extended their record to an unmatched 10 WAFCON titles.
